Separateness:
Since the 2012 ethnic clashes, the Rohingya Muslims have been separated into internment camps and separate villages, which can be compared to the Homelands during the South African Apartheid.
Motives
In both countries, the persecuted peoples are persecuted for very similar reasons. In South Africa, the white minority saw the African population as a threat to their political power and country. Similarly, in Myanmar, radical Buddhists see the Muslim population as a threat to their political power, their country, and religion.

Healthcare:
In Myanmar, the Rohingyas are, for the most part, denied healthcare. During the South African Apartheid, however, although healthcare was severely racially segregated, the "colored" still received some basic healthcare.
Minority-vs-Majority
In South Africa, the white minority persecuted the African majority. In Burma, however, the Buddhist majority is persecuting the Rohingya minority.
